Hi Robert,
This is due to a bad rule in our Makefile for pwiz, which is trying to
build a Windows component (pwiz-msi) which is not included in the Linux
distro.  One immediate solution is to check out the code from our svn
repository (either the 5.0.0 tag or latest, as desired).  Another solution
is to change the Makefile rules to exclude this item; I can send an update
in the next day or two, or let us know if you have a working one.
