Hello Yaarub, Can you verify that Comet is indeed still running? One way to check is to open the Windows Task Manager, select "View Processes from All Users", and see if comet.exe shows up. Another way to check is to look at the log file -- does it seem that it got to 100%? Is there a full output file that you can open with the PepXMLViewer?
If Comet is finished, it means that the interface is somehow confused (this can happen if the process takes a very long time), in which case you can just click the link that says "If your commands have actually completed...click here" -- this will tell the interface to mark this job as finished.
