Hi, TPP, I am working in TPP using *Bruker Maxis HD q-TOF machine *which generates .d file. I have analysed the data using COMET search engine it works very good and my 7 run analysis got completed in 18 hours (generation of pepXML) using 10 treads in the system (defalut parameters). Further I have initiated the analysis using TANDEM but due to some unknown reason system is getting *TIMEOUT every time *with no error after every single run and the time of the processing of single run is 4.5-5 hour (generation of pepXML). My mzXMLfile size is around 1 GB and again for TANDEM also I am using 10 treads. All the other parameter are same in the Param file. Please suggest me the reason and the troublesoot of the problem. Any suggestions regarding problem will be very helpful.
