I am trying to run PeptideProphet on Comet search results of DDA data.
When I try to run this I get the following:

I've also tried via the command line, and get the following:

I am slightly confused as to what the error means by cannot find the file
specified - I have all files (mzML, mzXML, pep.xml) in the same directory.
Any advice/tips/pointers about this would be greatly appreciated.
