Hi Gabriella, I can suggest using PeptideProphet in the TPP. It just requires that the Kojak results be in pepXML format, which you can set with this parameter:
http://www.kojak-ms.org/param/export_pepXML.html Support for Kojak validation is a new feature of PeptideProphet, so it might have a few kinks, but we’re here to help if you find any.
