I'm assuming most of us have in some way adapted the Site Layout Model and possibly the security model. Also considering the fact that nothing is sure about future moves with regards to CF6, except perhaps the use of the COAPI, I think the aim should be at applications that are publishing rule and content object focused. With this I mean that most functionality is centered around modification of reuable publishing rules and the display handlers. Applications that are heavily reliant on navigation structures (pages, sections)(large applications) will probably be difficult to use across the board.
