One problem that I had in the past with NCM and big configuration files was solved by increasing the maximum memory for the NCM service, check the .idb file for it and add to the command line something like: '-Xms256m -Xmx<MAX_MEMORY_INCREASED>m' where MAX_MEMORY_INCREASED it's something that you figure out by trial and error, I got mine at 1250.
