We have had to contact support for this issue, the landscape with the issue was very overloaded and they said that the load was the cause in the case we showed them. When we investigated some of these ourselves we found that often times the router(Cisco mostly) or devices we were re-configuring just stopped responding to the interfaces table query and since it didn't get a complete response it didn't update the interfaces tab. It would eventually though through repeated re-configurations or re-modeling (not recommended for many many reasons). If the devices are responding to walks I would go with contacting support as Raphael recommended, they asked for a full mib walk dump from mib tools on the devices in question, we couldn't get that since the device stopped responding to the walk so we just gave them right up until it stopped and then a complete dump using snmpwalk.
