I'm currently doing this for some of our customer estate. I just backup the database as normal, make a copy of the custom folder somewhere else, then run the 9.0.0 DVD followed by the 9.1.3 DVD. All goes pretty painlessly. Depending on your database size it'll take around 1-2 hrs. I book a change window of around 4 though as I patch the Windows server install at the same time.
The only thing I would suggest if you have fault-tolerant servers, do the secondary first, then the primary.
