Changing the SID of the machine mean that all security ACLs will change. First thing, the processd user (Spectrum owner) would change and the service would have to be re-configured. I would assume that all other folder permissions would need to be restored to the new ACLs, one thing that might work is re-running the installation. Cygwin also pays close attention to SIDs so I wouldn't be surprised if some utilities might not work afterwards.
