I think I have observed such a behavior when the python code sample is, for example valid python 2.6 but not python 2.4, which is the version of python I use to compile the docs.
It seemed that sphinx try to compile the sample to decide it it is valid python, and if not the code doesn't get coloured. I'm not 100% sure of this but if it can help...
