The window is held into the channel by a strip of rubber sheet - the sheet
is folded around the bottom edge of the glass and then it is just pushed in.

I've fiddled with my mechanism a couple of times but can't think of any
particular advice I can give you - you just have to stare at the mechanism
and suss out how it works.  There should be some free play in the bolt holes
where the mechanism bolts to the doors, which will help adjustment, but I
doubt there's enough to correct an inch of misalignment.  Maybe it is as
simple as the glass not being pushed fully into the channel at the rear??

Oh, there is one thing I could say, but it doesn't really apply to your
problem.  I wanted to move the top of the window in towards the car a bit,
so it would press more firmly against the seal, particularly with the
hard-top fitted (at speed the window was being sucked away from the seal and
a draft was getting around the back).  I figured that putting a couple of
very thick washers under the bottom of the glass guide would force the guide
out, and therefore the top in.  It didn't really help.
