I had a problem similar to this on my SC2 at around 32k miles or so (still stock at the time).  All it was a temp sensor.  It was still under warranty, took them like 20 min to fix the problem.  Hopefully your problem will be this simple.

I am having trouble starting my car after it is warmed up. It starts totaly fine when cold, but after it warms up and you go to start it, it will stumble and start really hard and the tach will drop to like around 300 rpms then catch back up to around 900 and idle fine. I dont understand what it going on because it only happens when hot, and it idles fine. Some more info in the car is.. It is a 95 saturn turbo. JE forged pistons 8.3:1 compression, and gapless total seal rings, filed to 18 thousands for top ring and 15 thousands for middle ring. I am running a SDS and nology wires, Relocated coil tower on top of valvebody cover. I am using NGK plugs 2 steps colder Something like BCPR7ES-11 (I think thats the number) they are gapped to 30 thousands. It runs great when under boost at 10 psi but it really scares me when i am far away from civilization and it almost doesnt start. And right now the motor has 500 miles on it and i put the turbo o n at 400 miles and everything is great except the starts, and maybe a little skip when accelerating not under boost.
