Look at NFPA 13, 2007, 8.5.7, he may be looking at this as if it is a ceiling
pocket. But in any case I couldn't find reference to a skylight smoke detector
requirement unless it's being used for smoke control.

The following excerpt is from the IBC, 2006 limiting the allowable area but
also giving the exception for a sprinkled building. But don't forget the above
13 reference with it's limitations.

I'd ask for the specific code they are basing their directive on.

Subject: Solarium

I am designing a system for a board and care facility and am having some issues
with the fire marshal. Down the hall where the bedrooms are is a large
skylight. The dimensions are 16'x40'x3', which is 637 sq ft and a pitch of
12:4. The skylight and frame are all non-combustible. Right now the design has
three extended coverage heads below the opening. They wanted us to put heads up
at the apex of the window but through an exception now want us to put smoke
detectors at the top and 10 (ten) heads around the sides.
Does this sound unreasonable to anyone else?
