I think there is a local version of pep8 and pyflakes, but they are used only if you run Spyder from source

You can select the Python interpreter you want to use under Tools > Preferences > Console > Advanced Settings > Python Executable. It could be made a bit easier (giving the user a list of venvs to select) but that's all we got for now :-)
