I subscribed to issue 638 which was the same thing 
(http://code.google.com/p/spyderlib/issues/detail?can=2&start=0&num=100&q=extension&colspec=ID%20MS%20Stars%20Priority%20Modified%20Cat%20Type%20Status%20Owner%20Summary&groupby=&sort=&id=638)

Personally I would make it possible to disable all checks, even working 
with files without that first line.
