According to this Matplotlib issue, it doesn't seem possible to do this
at the moment:

I agree it'd be a great usability improvement to have it.

I've got the same behavior with IPython: the figure is plotted in a
separate window (thanks to the previous comment). However, whenever I
replot into the same figure, the figure stay behind spyder. (Moreover,
calling 'figure(1)' plot the figure inline in IPython.)

and select as backend "automatic" or "qt".
Then restart spyder.
Now it should work.
