Once you close it, it shouldn't reopen on next start. Spyder reopens the files that where opened on shutdown.

You can change the template for new documents in Tools > Preferences > Editor > Advanced options, there is a big button on top.

As for the workspace and project, I don't use the so I'll let others answer you.
