Dug into source. Synchronize is a Windows only option and I am running on Linux which is why I am not seeing it. From a quick look it seems Synchronize writes to the system PYTHONPATH env variable, the Spyder paths in the PythonPath Manager. So I would say your Spyder issues on reset probably stem from this, there is old/erroneous information in the PYTHONPATH. I would say that you need to clean out the synced paths from the env variable. I do not use Windows enough to of much help here. I would recommend Googling 'Windows env variables' for your version of Windows.

    Where is this synchronize you mention, I do not see it PYTHONPATH
    manager(Spyder 2.3.2)?
