Dumb question: so your kernel die while you're running your computation?

The script that gives me the error is quite complex and used different
GUIs (matplotlib, pyqtgraph). The error occurs when working
interactively (e.g. running the script directly from command line does
not give the error). In the internal console I get the following message:
WARNING:root:kernel died: 6.000600099563599
(the actual number changes)
I have tried so far:
- disable numba
- update spyder, update pyzmq, update jupyter
( I did this because sometimes the following message is printed:
"QTextCursor::setPosition: Position '13547' out of range". Right now
the messages have disappeared, but the problem is still there)
- set SPYDER_DEBUG=1, this gives no additional useful output
