Thanks for your help. However, I have already tried the steps you recommend

I tried to re-install and noticed that at the beginning the variables are 
not there, however as soon as I add matplotlib I get: "Populating the 
interactive namespace from numpy and matplotlib" in the console at Spyder 
start, and the variables reappear.
If I reset the namespace (>>%reset) the variable are removed (until I 
re-boot Spyder) 

The question would be now how to avoid this to happen at all (if possible).
