Sí. El gestor de paquetes de tu sistema operativo funciona de una forma. pip funciona de otra forma, conda funciona de otra forma,... Lo ideal es que manejes las dependencias usando siempre lo mismo. Mi recomendación sería usar conda (ya que permite también usar pip (con cuidado)) añadiendo el canal de conda-forge [1].
