Gmail seems to now consider an origin of mailinglists.sqlite.org to be a high-quality signal of spam. I’ve forwarded a good email to the Google spam fighting team in the hopes that they’ll tune their algorithm to realize that you can’t paint a legitimate mailing list server that way. They need to make a distinction between the service and its users. I encourage you to do the same. Instead of marking mail as “not spam” from within Thunderbird, go into the Gmail web UI, click into your spam folder, then mark it as “not spam” there. If you get an option to report the message to the anti-spam team, do that as well. This gives Google a much better signal than the one they get from Thunderbird.
