I pulled the tip from CVS, ran configure and make from cygwin then copied sqlite3.c over to my project and was able to build our app debug for CE without those undefined symbol errors. So, presuming I got the steps correct to generate the amalgamated version, it certainly seems to work for me. Thanks Shane!
