Did you try explicitly declaring your separator via .separator command?
You should be able to importing the line with quotas included in it.

Last Sqlite is not able to import line as this:

Error: file.txt line 298: expected 9 columns of data but found 8

With previous version i not have this problem.
Do it is possible to add a switch to ignore '"' when import?
