No, LMS comes with its own web server which can't be replaced. It does
use SQLite already, though.

No, as I said, LMS comes with its own web server.

So it means that 2 web servers and sqlite database engines will run at
that same time on my pi :(

LMS' built-in web server does a lot more than just serve the web UI. It eg. handles the audio streams to the players, too. In order to guarantee the best playback quality (eg. syncing players, low latency play/stop etc.) it needs to be tightly integrated with the playback control part of LMS.
