My disk is NTFS of course and personally I wouldn't use FAT32 or exFAT
for an internal disk on Windows.

If the scanner was able to find the stuff after copying it, can you try
copying it back from the FAT32 partition to the NTFS disk (maybe after
temporarily moving the original NTFS folder out of reach of LMS and
doing a rescan so that your copied folder is really a new one) and doing
a rescan again?

Any chance that you've created the missing folders in a different way
than your working folders? Maybe using different users/permissions? Are
you running LMS under the system account or any user account?

BTW, my system locale is German but LMS is in English.
