My guess is that LMS was not designed with the "multiple-file cue" use
case in mind.  (I'd never heard of it until you brought it up.)  You'll
need to convert these to standard "one image + one cue" format. 
foobar2000 can help with this: 1. load the original cue sheet; 2. set
converter for FLAC and "generate multi-track files".  You can also copy
over any album art files and add ReplayGain values if you want.  Note
that foobar2000 embeds the cue information in the resulting single flac
(i.e. there is no CUE file.)  LMS 7.9 scans and reads this format just
fine; I just tested it.
