if I remove a CD rip with errors, it still remains for sometime before

Make sure you run a "wipe & rescan" every now and then. The incremental scan still has some issues, in particular removing items.

You didn't mention what LMS version you're running. I think I did fix some of those issues in 7.9. You might want to give it a try.

I notice there are advanced settings to clear folders via cache.Is there
anyway to "Flush" these errors out , or is it "all part of the course.."

Clearing out the cache folder does not only remove the library data, but cached image previews, downloaded content from the internet (station information) etc. and many more things. You shouldn't usually need to do this. Can't remember when I did this the last time, and I'm constantly switching LMS versions, libraries etc. on a daily basis.
