Scanner's not been working for me for a few weeks. When I ran it on the command line I got "Invalid MP4 file (bad esds box)" for the files it wasn't scanning. Elsewhere on the Internet I found somebody complaining that his music files in AAC LTP wouldn't play in iTunes, whereas they would play in AAC LC. The mediainfo program told me that my problem files were LTP. After converting them to LC the scanner is correctly handling them. Hope this helps.
