Since the DS918+ had an LMS package and seemed powerful enough to handle what I need it to do, I turned off the other machine that was running LMS before (an old but relatively powerful Dell). LMS seemed to be running fine (albeit VERY slow at scanning-damn!) until I noticed that
Make sure you enable high memory usage in Settings/Advanced/Performance. With 4GB of RAM you should set it to "maximum", as this really makes a difference for collections of your size.

Permissions? Can you check the LMS user does have access to all of those files? You could run the scanner with scanner log options turned up to DEBUG. That would be rather verbose, but could give you hints about what was going on.
