yes exclude is good option here , but you miss the unconverted whole albums so you have to decide to convert all to single files and then exclude . I just remove all those *.cue files and *.m3u files ? Explanation some rippers i used in the past when I was less knowledgeable , had settings to default create (or set by me, because i thought it was a good thing ) m3u files and or cue files hence my old rips are cluttered with all kinds of obnoxious extra files that I don't need :P . Also if you do want to use *.cue and a whole album file . make sure of the file name of the audio file really corresponds to the cue including case !
