LMS has two phases and separate problems can be in each phase.

1. Scanning determining file type and tracks.
2. Playing audio ( can be tracks, files, internet sources) .

If you can see all the names of the tracks in an album which came from
the cue file then scanning is OK.  Can you see all the names of the
track that can only have come from the cue file ?

The separate issue of playing. The message " Problem: can't open file
for...," is an issue with playing.  "wav" file should always be playable
even if cue file scanning is broken.
Since FileTypes looked OK - I think you need to get a log of what is
happening. 

Enable logging *player.source* to INFO 
Note time before trying to play a track or wav file of your problem
album.
After you see the "Problem: can't open " message - look the server.log
file and copy all message from the start time of test to end of test and
paste them into a post.
