Following up on my own question. Simply specifying

cache=path-to-m3lib\autoload.m3lib
--------------------
in mmm.ini makes MIP/LMS work as I hoped, i.e. the paths are rooted at
the top of the scanned location, hence the library with the database
file can be moved to any other location and all the generated during
library scan file paths remain valid. Yey!
