The prefs are written to disk every now and then when a change happens. Now if it fails to write to disk because there's not enough disk space left, then the data is lost in translation...
BTW: do you have some logging options enabled which would have caused that huge log file? And what Linux is this? That file should get rotated by default. Go to Settings/Advanced/Logging, select "reset to default" or similar from the drop down and check the "stick at restart" box. That should get you back to a normal logging level.
