All flac files are transcoded to raw pcm (no wav/aif header) and so the only thing that tells the player what is the sampling rate is what LMS reads from the file (scanning). As you said when you play it alone, the track is at the right speed, then the remaining hypothesis is that the conversion chain does not handle sample rate change between tracks. Have you tried, per other post, to not transcode to pcm to see if it works? What squeezelite version do you use? Is cross-fade activated?
