this is an interesting question that has been addressed a few times, and I am not 100% clear myself. I have had to do exactly what you are doing, plus, I have two systems at different locations that I wanted to be identical. And who hasn't had windows brick? :). Part of the reason I now run picoreplayer.
some have said just copy over the slimserver->prefs and slimserver->cache folders after the new install, then rescan. Michael has warned against this however. I have never tried it. I know that others have and perhaps they can chime in What I have done is to basically rebuild lms plugins, settings, etc which is straightforward if you have an old instance you can compare to. I then copy the favorites.opml (which I back up), and do a rescan. But others might chime in with an easier way.
