The installer (-dpkg-) will only install/update/delete files/folders
that it knows about. If there are other files/folders present in the LMS
hierarchies, they will be left alone. Someone Else put them there, so
Someone Else should look after them.

Had you removed the existing LMS before installing the new version,
-dpkg- would have warned you that some folders could not be removed or
something along those lines. (Because they still contain extraneous
stuff). That might have triggered your attention. Perhaps that's the way
to go when you next update.
