Ok, here's some "good" news: it's a problem with the compression of these files. I think we've seen this before, where highly compressed FLAC files wouldn't play on the older hardware players (Transporter, Classic, Receiver, Boom). I played Wasteland on a Classic, Squeezeplay and squeezelite. Only Classic showed the stuttering.
Now we'll have to see how we can address this. Transcoding in LMS will be the way to go. Thanks bpa for the pointers!
