To accept https traffic as an https server you use the https_port. http_port knows nothing about SSL. > Once I have installed and configured the ssl patch, will squid 'pass' > the traffic on as http://my.domain:443 or as https://my.domain? Not by default. The easiest method is to set up your web server as a cache peer, with SSL enabled (see the cache_peer directive after applying the patch). Don't forget never_direct.
