You re-started Squid before the -z operation.
The order of commands is:
service squid3 stop
ps aux | grep squid
# check that it really has stopped. That may take 30 seconds. repeat
the ps if necessary.
squid3 -z
service squid3 start
You can ignore that WARNING, it is bogus.
Or you can increase the configured cache size to some larger cache size
befrore doing the above -z commands.
