I got it. For some reason I was having problems with the filter plugin that came with squirrelmail. Before I caused myself so many headaches I had replaced the built-in filter with the server side variant that uses maildrop to do the filtering. By pulling out the original again and replacing it with the server side one again I brought things back online.
