Try deleting your user pref files.  Not sure this is the same problem, but
whenever I have a user who says its taking a really long time to get their
message lists this seems to fix it.  I don't know if the file is getting
corrupted or if they are just messing up theri settinngs but it seems to
work.  In my install the <user>.pref files live in:
/usr/share/squirrelmail/data/
