You should be able to write a plugin to do this. Be sure to put some sort of check on it though (ie a key in the prefs file to show that you've already done this once).
However, I think you may have something mucked up in your config. The first time I ran SM, it showed me absolutely every folder (about 50 of them) that I was subscribed to. You see, subscription data is stored by the IMAP server, not the client. Again, IMAP subscription data is stored by the server, not the client. Every IMAP client I've ever used to access my mailbox has always gotten my subscription data from the IMAP server.
