This isn't a SquirrelMail issue, but I'm going to take an educated guess that you didn't back up their directories, just their INBOX. Without any further information, such as the most simplest, and most vital part to solving this issue... the IMAP server... I cannot tell you exactly, but have you checked in the users HOME directory?
