First thing to do when you install squirrelmail - run conf.pl and use D

I did. I'm not sure how those got set wrong. I probably did something wrong.

Second thing - enable server side sorting and threading, if imap server
supports it. Courier supports SORT commands that are used by SquirrelMail,
if courier is compiled with --enable-unicode.

Already did that. :)

Now to figure out that tls problem ...

SquirrelMail can do SSL connection to IMAPS port. You need php 4.3+ with ssl support enabled. It does not support STARTTLS on standard IMAP port. I think it is impossible to do due to php ssl limitations.

No. I'm talking about the filtercmd setuid root binary that comes with the serversidefilters plugin. It is supposed to be able to do starttls, I believe, but I can't get it working. From looking at their Makefile, I believe they comiled it with it turned off. I have been unable to compile it on FreeBSD, so am trying to do so on my RH linux box, as it looks like that's where the binary was originally built. I seem to be lacking some kerberos libs though, and don't know where to get the right rpms for RH 7.2 ...
