Don't mix pop3 and imap. Or use imap server that does not move files
between /var/spool/mail and user's home directory.

I am using imap-2002d-3, and popt-1.8.1-0.30

Can someone suggest a more compatible imap server for Squirrelmail, that will not munge the messages so that they get picked up over and over by the pop client? Or maybe there is a setting in SM that I can adjust to correct the multiple email problem.?...I do not see a lot of configuration available for the imap daemon.

Courier and Cyrus are the two most commonly recommended ones. They both support IMAP and POP protocols. I and others do not experience the problems you describe when using both protocols; so perhaps that is one way to address your issue.
