I'm not really all too familiar with PHP.
How would a script be preloaded before the config.php script is run? Where should I look for this rogue script?

You have some preloaded php script that sets $theme variable as string. In SquirrelMail $theme is an array. php 5.x does not allow mixing string and array types.
try opening only config.php and you get same error. According to config.php.txt that you have shown, there is no other $theme setting.
Recheck your config if you don't want more surprises from preloaded scripts.
