SquirrelMail doesn't know where the folders are stored. It's the IMAP server that decides where to store your users' folders. If you don't want them in your users' home directories you have to reconfigure the IMAP server, and not SquirrelMail. Check your IMAP server documentation. You shouldn't need to hack SquirrelMail.
