You should be able to add courier-imap to your qmail system without replacing 
the existing qmail. They both use the same storage format (Maildir).

Squirrelmail is pretty well written. I've moved the install directory around 
quite a bit without difficulty. You may have a bit of a challenge if you want 
to integrate your existing authentication system with SM. I use a couple of 
PHP web applications and they co-exist nicely.

You will still need an IMAP server for Squirrelmail to authenticate with.
